These are not three options on one list

The most common mistake in this comparison is treating it as a three-way shortlist. Two of the three do not compete. ShipStation does not touch your inventory. ShipBob and Flexport both store it, pick it and ship it.

How each one positions itself, in its own words

ShipStation sells control and carrier choice: "The scalable shipping software with carriers, automations, discounts, and more in one login" (per shipstation.com, September 2026). The pitch is to a brand that ships from its own building and wants better rates and less clicking. Its published tiers scale steeply with volume, from $29.99 a month at 50 shipments to $3,599.99 a month at 100,000 on the Standard plan.

ShipBob sells outsourced operations with distribution breadth: "60+ warehouses across the US, Canada, Europe, and Australia," plus "B2B fulfillment for 150+ EDI-compliant retailers" (per Shopify App Store listing, September 2026). The pitch is that you stop running a warehouse.

Flexport sells the whole import chain: "Quote, book, track, and replenish inventory for your Shopify store all in one platform," with "ocean freight estimates for FCL, LCL and Flow Direct" and "24/7 support from Flexport's logistics experts on customs clearance" (per flexport.com, September 2026). The pitch is that the container and the parcel live in one system.

The structural difference nobody mentions

Shopify's own documentation draws a line the vendor marketing does not. In the Fulfillment Network, "Flexport is integrated directly into the Shopify admin," while ShipBob, Shipfusion, ShipMonk, Bigblue, DHL Fulfillment, GoBolt, Mayple and Amazon MCF are app-based partners (per Shopify Help Center, September 2026).

That is a real difference in dependency shape. Admin-native integration means fewer moving parts and one fewer vendor maintaining a connector. It also means the integration's roadmap belongs to two companies with a commercial relationship rather than to the company whose warehouse is picking your order. Neither is strictly better. Both are worth knowing before you scope the middleware.

And they partner, which the comparison tables leave out

Flexport Flow Direct delivers China-to-US ocean freight directly into ShipBob fulfillment centers, on a 20 to 30 day transit with guaranteed weekly container space, for shipments between 1 and 25 cubic metres (per flexport.com, September 2026). A brand can run ShipBob for fulfillment and Flexport for freight with a supported handoff. The three-way shortlist has a fourth option on it and the option is "both."

Our own position, from building on Shopify. Separate from the facts above.

  • Our take: Decide the category before you decide the vendor. If you are keeping fulfillment in-house, ShipStation is the only one of the three on your list and the comparison is over. If you are outsourcing, it is ShipBob against Flexport, and the tiebreak is whether inbound freight belongs in the same contract.
  • What we’ve seen: Shortlists that mix ShipStation with two 3PLs usually mean the brand has not yet decided whether to keep its warehouse. That decision is worth a separate week, because it is the one with people and a lease attached.
  • Where we disagree: Comparison content treats Flexport and ShipBob as rivals with a clean split at the border. They route cargo to each other. The genuinely exclusive Flexport capability is customs brokerage under the same roof as the warehouse, which is narrower than the marketing implies and worth real money to precisely the brands that are fighting classification and detention costs today.
  • What this page adds: that ShipStation is a different category with published pricing rather than a third 3PL, that Shopify integrates Flexport into the admin while every other 3PL is app-based, and that Flow Direct makes "both" a supported configuration.
